We use Powerchute Network Shutdown 3.0. Our "APC SUA1500RM12U" UPS is connected by USB. We would like to execute only the custom batch file to deside if we will shutdown the system. How can we prevent that the Powerchute automated (sequenced) shutdown, following the custom batch file, will be executed?

powerchute network shutdown is used with a network management card and not USB. do you also have a network management card installed along with the USB cable? if not, you should be using powerchute business edition with your system and remove the powerchute network shutdown.
to do what you want on either piece of software, i'd suggest seeing if you can configure a command file to run prior to a system shutdown which then wouldnt happen because your command file would do it before the software. you can execute a command file on a specific event or anytime the system shuts down no matter what causes it. i'd suggest testing this though since i cant say that i have and there might be some delays you'd need to input or something to get it to work the way you want. plus we need to sort out which software you'll be using.
