We have SMX3000HVT. Our input voltage is 200VAC and the rated output voltage is 220VAC. We used to have input of 208-213V with the same output voltage. Just this month, PG&E change our input to 200V and that were our UPS started giving us an alert "Warning - UPS: Compensating for a low input voltage.". We reached out to PGE and they said that they will not bring it back and will stay at 200V. What will be the best option for us on this situations? our servers can handle 200V but what we don't want is the alert that we keep on getting.

The UPS Compensating for low input voltage means that UPS is on AVR mode typically it will stay on AVR mode when it the UPS Input is still within the High Transfer and low transfer point the unit can apply a 12% boost or trim of the voltage to reach the voltage output setting of the unit.
I located that previous thread related to when UPS uses the boost and trim function depending on the setting.
We usually suggest that you match the input with the output of the UPS so you can keep your UPS longer. You can keep it as is or you can turn off the UPS first from the control menu and then choose the output to 200 instead if your load can handle it.
