Dear @gcastold,
Can you clarify exactly what problems you are having when manually updating EcoStruxure IT GW in the Linux OS console? As far as I know, the update procedure from the server console is the same for both Windows and Linux: download the new EcoStruxure IT GW distribution and run it as a superuser (Administrator, root, etc...).

Updating a Gateway that is on Linux can be done by following the installation instructions again with the newest version. This triggers an update to the existing gateway. You can find the installation instructions for Red Hat and CentOS at https://community.se.com/t5/Gateway-software-installation-and/tkb-p/gateway-software-installation-an....
