Geoff's suggestion is good. Also you might check after removal that there are no .exe or .dll files in these folders (or any subfolders).
c:\Program Files\Schneider Electric\ClearSCADA
c:\Program Files (x86)\Schneider Electric\ClearSCADA
Then reinstall.

I would try uninstalling the current version and then installing the new version. The windows registry entries are left after you uninstall so your server configuration should be good after you install the new version. I would still review the server configuration.
Make sure all windows updates are installed.
