The batteries were replaced on a smart-ups2000 on January 21st. The self test checks and calibration successfully completed, but I have been
receiving the following error at intervals of every 12 hours
"Code: 0x0109, Warning - UPS: On battery power in response to an input power problem."
I have cleared the log thinking that the email alert was simply reporting an old problem in the log. I am still receiving the message.
Any Ideas? Thanks for your help.

You really shouldn't be playing around in HyperTerminal for no reason, since hitting the wrong key can screw things up. It's especially unnecessary because he has a network card and this is a setting he can change in the web interface with the click of a button. It has no effect on the email alerts nor the message he's seeing, though.
I would recommend rebooting the NMC since it seems to be stuck on this alert state. Don't worry, it won't affect your load at all.
To reboot the card:
Administration > General > Reset/Reboot > select "Reboot Management Interface" and apply
This should clear the error message since I don't imagine it's been on battery since you replaced it.
Also, you may want to check your notification settings - you probably have it configured to repeat alerts every 2m until they clear, which can very quickly get annoying. And by clear, that means the error state returns to normal, not cleared in the logs, which you've discovered won't fix it.
To check your notification settings:
Administration > Notification > Event Actions, by event > Input Line Status (under Power Events) > "UPS: On battery power in response to an input power problem." > click on your email address > uncheck "Repeat at an interval of..." and apply
You may want to do this for all of the alerts - if so, let me know, and I can provide instructions.

Did you update the change battery date?
If you haven't, do that in APC software or serial into the UPS with hyperterminal
1.) shift-Y
2.) "x"
3.)shift = or "+" from ten key
4.) type in mm/dd/yy including the slashes entered directly. mm=mo, dd=day, yy=year should be entered in numeric form
