You're using a version of ClearSCADA that is eight years old, there may well be a bug (in many possible components, not just ClearSCADA) that is causing issues.
Have you considered upgrading to a supported version? That way if your problem continues you can get support from the support channels.

I'm assuming the customer is not paying for licensed support?
I suggest you examine the dbserver.log files for clues. Maybe there is a disk fault?

Disk is a good possibility, also given each running on their own is 'ok' maybe a new device on the network, like a NIPS or firewall, is causing problems.
