Yes. EcoStruxure Automation Expert is indeed agnostic with regards to MES systems.
One of the strengths of IEC 61499 and EcoStruxure Automation Expert is it's event-driven nature and the ability to integrate IT best practises. So not only can you interface to them using industry standard communication techniques such as OPC UA, you can also use IT techniques like web-sockets, MQTT, etc. You can even develop service-oriented strategies - for example you can build a service into a Composite Automation Type so that when you instanciate the CAT, the asset/equipment auto-registers in Amazon Web Services or others.
With regards to PLCs, Ecostruxture Automation Expert will run on PC-based platforms that support Linux. EcoStruxure Automation Expert also supports standards like MTP, PackML, and others to interface to machines.
