Hello, i just bought a BX900r from a local store. I just want to confirm that i hooked the battery up properly. The red wire goes to the red terminal, and the black to black. Correct? I only ask because the wire lengths and directions provide little in the way of help. Thank you.

That certainly isn't a stupid question! I just bought that exact same model today and was wondering about how to hook up the battery. After searching all over the Web for something that would help me, I finally found this forum and this very helpful thread. I know how you feel about the diagrams. I couldn't make any sense out of them, either.
Unfortunately, I ended up pulling the battery all the way out. Then, I found out that it only goes in 1 way - with the APC label on the bottom of the unit. (That IS the correct way, isn't it?) The weird thing is, the black cable, which is the longer one, gets connected to the terminal that gets stuffed way inside. The red one, it seems, should be the longer one, since that terminal is closet to the battery door.

That's exactly correct. As you pull the battery out towards you, the closest connection will be separated. Just link up that one and close up the battery compartment. When you turn on the UPS, you know everything is working just fine when the green on-line LED is the only one light solid (following the automatic self-test immediately initiated at start-up).
